I own a 02 3.8L and was going to start really dig into the engine. I have a tma twin turbo setup and when finished possibly pushing around 5-600hp. Now I know that would completely demolish the puny stock T5 so it there a way to swap these transmissions or another option I could turn to?

There is a way to swap the T-56 into your 3.8L V6. However, it is pretty labor intensive, and does require a bit of wiring.
For starters, you would need a new bellhousing, adapter plate, new driveshaft, transmission mounts, transmission crossmember, transmission harness, new clutch quadrant, clutch cable, flywheel, and clutch.
This transmission is based off of the Ford Production TR 6060, and I do know that you would have to do a bit of wiring to make the reverse lights work, (as the connector for the pigtail is a male, and the harness for the V6 is also a male), and you will also have to route the wires for the reverse lockout switch. Also, you may have to modify the O2 sensors for clearance.
It's a lot of work, but it is completely possible.

As the title states I have a 98 GT that I will be building and I want to swap this trans in. Its already a manual with a t-45. What all would I need to do the swap and are there any links for me to go to? Would I need a shortened driveshaft? Is that something id have to get professionally done?

You'll need a bellhousing, like the one we offer from Quick Time. A 26-spline clutch will be needed as well, but you can retain your cable and fork setup. A shortened driveshaft will be required and you will need to have it custom made. A Stifflers crossmember will also make your installation quite a bit easier.
